If you use a HUD mod, and it has autoupdate enabled, it will show up as an update pending when you delete files. Disable the mod_overrides updates if you can for it to dissappear.
HUDs have a higher priority over this, it seems. I have no idea about programming so I cant fix it through code, you're forced to use the method as said in the instructions tab.
